there's a few things that could be happening.  can you say some more about what you're trying to do?

Things to keep track of:
the different color choices for line and fills,
what layer you're on,
whether all of the border you're trying to fill in is on the same layer,
that there are no gaps in the border

Yes, make sure your border is completely connected. To make sure of this, draw a rectangle around the thing you want to fill in with the fill color set to the white box with an x through it (for no fill), then select a color and use the paint bucket on it. If it's not closed, it will fill the whole rectangle, not just the border of your drawing. If you can't find where the gap is, change the broken circle on the paint bucket's extra options at the bottom of the tool menu to be more lenient with gaps.

Thanks. I'm still wondering how to make seperate colors without it being shapes like a sky and a ground.

One silly thing I sometimes try to do is color in something when I am not inside the object, so I am not able to edit it at all.
