They probably felt like if they put megaman in the game they would have to reuse his movepool from MvC1 and 2, which was frankly horrible. If they had just made him different for no reason it would have been inconsistant since they kept the same movepools for every other returning character.

Seriously if you played either of the other MvC games you know how garbage megaman was. His character was also completely based on beamspam, and there's already too much beamspam in MvC3

I believe a major reason why Mega Man isn't in it yet is because of the really awkward time they got without Inafune now. Tron Bonne was already confirmed before quitting.
