actually that bit always seemed obvious to me.

pokeballs are advanced technology that scan a pokemon's body on a molecular level and store the information they gather digitally, then disassemble the physical bodies. when the pokemon are called out, the process is reversed, and the pokeballs reassemble the molecules out of the air (or maybe a base block of generic easy to reconfigure matter, but that would probably be pretty hefty... although, come to think of it, that might explain why you can only carry six of them at a time) and delete the information
if the pokemon is moving too much, the information is too unstable to use, and the pokemon is not caught- they have to be incapacitated.
this explains how you can transfer them through a PC, and why Bill storing them is so remarkable- his servers would have to be massive to accommodate that amount of data, and he's putting up the money just because he's such a fanatical pokemon fan (much like Tom Fulp and the Clock Crew)
it also explains how they can be healed with a machine while they're still in the balls- the digital information is automatically corrected to remove injuries through some kind of corrective algorithm.

I think somebody mentions this, not in so many words, in red and blue. either oak or bill. he's like "blah blah now blah blah blah pokemon digitally blah"

it doesn't explain what happens to the pokeballs when the information they're holding is transferred to a box, it doesn't explain why you're the only trainer that uses 6 balls and why the world is layed out to be a slow progression of difficulty beginning at your hometown, why according to the statues in the front of the gyms you and gary are the only two people on earth that can beat a single gym leader even though everybody in the world is completely obsessed with pokemon to the level of psychosis, why you can't capture pokemon after they've "fainted", why if pokemon can be stored digitally they can't have older states of being saved as back-ups in case they're injured or killed, or any number of other questions.

internal consistency is not the point of pokemon. all that matters is the cute critters, the play mechanics, and the world set before you, ripe for conquest.

On that note, Pokemon must have some built in stalling feature, keeping them from attacking after an opponent has fainted. This would mean that Pokemon are not organic, but completely digital. But since all creatures excluding humans and plants are Pokemon in that world, and that wouldn't make much sense. Unless of course it's all digital, as if the world where made digitally for a child's amusement...
